EDIT: Kirribilli House is the SECONDARY Prime Minister's residence.
It's the residence provided in Sydney when the PM is hosting overseas dignitaries or their home state is not NSW (keep in mind the PM is still a representative of an electorate so when Parliament isn't sitting they are back at their electorate doing whatever that may involve). Canberra is the capital of Aust, the Lodge is the official residence for the PM.
